Sulley Muntari marked his return to the Ghana side with the opener, but Bosnia fought back with goals from Vedad Ibisevic and Miralem Pjanic.
Inter Milan midfielder Muntari, who was dropped for the African Cup of Nations, announced his return to the fold with a fine individual effort on 22 minutes.
Bosnia drew level on 39 minutes when Edin Dzeko squared for strike partner Ibisevic to score.
The home side grabbed the winner on 65 minutes when Lyon midfielder Pjanic's shot from long range deceived Daniel Adjei.
The defeat will leave Ghana coach Milovan Rajevac with a lot to ponder ahead of the World Cup games with Germany, Australia and Serbia.
