Hungary, playing for the first time under Dutch coach Erwin Koeman, were in impressive form and fully merited their triumph.
Ioannis Amanatidis opened the scoring on the stroke of half-time, capitalising on an error from the home defence.
But Hungary turned the game on its head with goals from Balazs Dzsudzak (47), Roland Juhasz (59) and Krisztian Vadocz (63).
Nikos Liberopoulos netted a late consolation for Greece, who face Sweden, Russia and Spain in Group D at June's finals.
