Namibia threatened to embarrass their hosts at the Moses Mabhida Stadium, as they took the lead through Rudolf Bester.
But Katlego Mphela spared the Bafana Bafana's blushes with an equaliser 20 minutes from time.
South Africa had started the game slowly, but missed a chance to go ahead on the half-hour with Teko Modise missing with two chances on goal.
Then just before half time, the 70,000 sell-out crowd were silenced when Bester fired the visitors ahead.
Coach Carlos Alberto Parreira responded with a raft of changes in the second half.
One of the substitutes, Tlou Segolela, missed the chance to level on the hour.
But then Mphela grabbed his opportunity to equalise as he found the net on 70 minutes.
